They are different trips, not different prices for the same trip
Bozeman and Big Sky sit in southwest Montana and orbit Yellowstone and Big Sky Resort. The Flathead Valley sits in the northwest and orbits Flathead Lake and Glacier National Park. They are roughly a long day's drive apart, so this is a choice between two trips, not two neighbourhoods.
If the group's must-have is Yellowstone or lift-served skiing at one large resort, plan around Bozeman. If the must-have is a lake summer, larch colour in the fall, or Glacier, plan around the Flathead Valley.
What the Flathead Valley gives a group
Water is the difference. Flathead Lake is the largest natural freshwater lake west of the Mississippi, and a Somers or Lakeside base puts a group minutes from public beaches, ramps and marinas rather than hours.
Glacier National Park is close enough for day trips from the valley, and the valley's towns — Kalispell for supplies and the airport, Whitefish for dinner and winter skiing — are a normal drive rather than an expedition.
Flying in
Bozeman Yellowstone International serves the southwest. Glacier Park International in Kalispell serves the Flathead Valley and is usually the shorter transfer for a northwest trip. Compare both before you assume one airport is cheaper overall — the drive at the far end often costs more than the fare.

If you land on the Flathead Valley
Trailstead has two homes in the Somers–Lakeside area, each sleeping up to ten. Both are set up for cold-season stays as well as summer, which is what usually decides a shoulder-season Montana trip.
